Does it not matter that FSX pauses when opening Flogger?

Yep. Pauses are calculated and eventually subtracted from the flight's total.
However, as you may start flying on-line you may want to desable the "Pause on Task Switch" option in the General options.
(Otherwise you will be as hanging in mid-air to all other pilots if you do pause)

Ahhh... Thanks. Was wondering about that. For instance when using the map I was wondering what that would look like for others. That claryfies alot. Was not aware of the "Pause on Task Switch".
